Yes. Every file you add appears as a tile you can drag. The merged PDF follows the left-to-right order of those tiles exactly, so a cover letter can go first and a resume second. If you want a different order later, drag the tiles again and merge once more — there's no limit on how many times you can do it.

Not directly — an encrypted PDF can't be read until the password is removed. Open it in the free Unlock PDF tool first, enter the password you already know, and save the unprotected copy. Then merge that copy here. This only works for documents you have the password for; it isn't a way around someone else's protection.
